When you say the print requests show up in the logging, are you referring to the Command log or the BarTender application and print job log.  The first thing you need to discover is if the print job gets created or not, I assume from what you say that Commander is detecting each request.

Be sure to use the Commander trouble shooter to help fault find the issue: http://forums.seagullscientific.com/index.php?/topic/55-commander-troubleshooting/

Yes, I'm referring to the "Logging" section at the bottom of the Commander screen.  In addition, I have the tasks set to "Save Received Data to File:" and can see all of the files. The logging screen does shows all of the submitted tasks but they do not all hit the printer queue.  I just submitted 10 print jobs and only 8 made it to the printer queues.  I have increased the desktop heap but I'm still experiencing the same issue.

If the trouble-shooter doesn't help you, running as an application and making the processes visible is often the most hopeful for diagnosing issues, then you need to send us a copy of your Commander task list, BarTender documents, example trigger files, and a system information file to examine.  If you do not wish to share these on a public forum then I suggest you send an email to technical support for your region: http://www.seagullscientific.com/label-software/contact_us.aspx
